This is a tough assignment you have chosen for yourself. There are a number of ways you can proceed. Chilly's suggestion would be a good way to do color studies to plan where you want to go with the piece, but wouldn't work well to do a finished piece. Copies are not generally of very high quality. The best way in my opinion would be to use some tracing paper and transfer the basic drawing onto some canvas/board/watercolor paper and start fresh with some paint. But if you absolutely have to color over your pencil drawings (I hate the idea of potentially destroying all that work) seal that pencil to the paper with a workable art sealant, and then color with a media that doesn't break down that seal. If you don't seal it or once the seal is solved your art will turn to mud.
